Paradoxically it will be cheaper to fly between the two than taking a bus. Bus tickets one way are around 80 reais and its 7-10 hours depending on traffic. Flights can be had for cheaper and its only about a 45 minute flight.

This website (in Portuguese) keeps current with all of the deals being offered for flying. Last time I checked there was a R$20 promotion between SP and RJ.

I don't know about current prices but buses were MUCH cheaper a couple of years ago, journey was around 6hrs which if you factor in going to the airport, airport waiting time and all the other faffing around it's probably about the same.

Use http://www.decolar.com for flights airlines GOL and TAM have about 12-15 flights per day between the cities. Flight is much easier more convenient than the bus but make sure to fly the domestic airports CGH (Sao Paulo) & SDU (Rio De Janeiro) as they both are located in the central part of the city much closer to your most likely final destination within each respective city.
